why not use screw cap bottles and can I bottle in my screw cap growler how about my stopper top growler and how about my clear (see through) growler if I protect it from light?

What you are after is strong bottles that seal well.
Without seeing yours, it's hard to tell. In GENERAL screw caps work well on growlers, but the common (12 oz) twist cap beer bottles do not. They require different caps and capping machines.
In general, the stopper type growlers work well, provided the stoppers are held down with a wire bale.
I would protect ANY bottles from bright sunlight, whether clear or brown. Room lighting does not seem to make any difference, but it makes sense that brown bottles will provide more protection from light "skunking".
